A Couple of Helpful Items
I've noticed that some users are having a problem trashing their Prefs because you have to be quick on the draw pressing SHIFT+CTRL+ALT. I keep all my most used programs pinned to the Start Menu. If you create a shortcut to InDesign.exe and pin it to the Start Menu, you can hold down SHIFT+CTRL+ALT first and then click the pinned shortcut while still holding down SHIFT+CTRL+ALT until the dialog box asking if you want to trash your Prefs pops up.
With InDesign open you can hold SHIFT+CTRL or CTRL+ALT and click About InDesign... and a window will pop up with info about the currently active document that you can save to a log.

Perhaps using Separation Preview is forcing InDesign to examine the EPS file is greater detail. Until then, the bounding Box is used for the drop shadow. This is just a guess.
