Pitstop will not be able to convert all colour-spaces - especially
smooth-shades.
Also - when exporting to EPS - are you enabling RGB/LAB colour to be
passed through - or not?
I would perform the CMYK conversion and then preflight with the PDF/X-1a
profile as a start.
One other thing - when re-distilling ... does this produce a good result
- or do things go strange only when printing?

I ended up just updating to Adobe Acrobat 7.01, and updated my Pitstop to 6.5. Everything works great now.
