There is an overprint black filter that makes this a lot easier.

Many rips can be configured to overprint blacks even if they are not set to overprint by their native application.

Odd that 100% black overprints by default in just about every other program.

Setting large plains of 100% black to overprint is not a good thing.
Overprint is part of trapping, something mant designers don't {or don't want to} understand and leave to the output stage. Illustrator knocks out everthing dy default as it assumes you will draw objects in Illustrator and generally set type in pagelayout software.

Poor registration due to knockout is not great but better than large areas overlapping.

The thing to remember is that printing ink, even 100% black is not opaque.
