You might have the "use all layers" function enabled. That's what comes to mind for this problem. (It's on the top menu bar).

I expect Lee was flipping the whole canvas, rather than going edit/transform/flip which alows you to flip the layer you have selected.

And here I have been copying just that layer, pasteing it into a new file, flipping it, and copying back into a new layer in the original file. Oh well, I have only had to do it twice in 4-6 years.
