You could use the book feature to keep the existing sections - tends to make for a nice neat workflow in my experience.

I do training manuals, but our requirements don't sound much different. Our
books are typically made up of docs from 8 to 50 pages, often totalling over
    350. This modular approach gives somewhat better system performance than a
single huge doc, unless you have a ton of computer power.

There's also the ability to have several people working on the docs
simultaneously, and less risk of losing the entire project if something goes
    very wrong.

In the end, I use InDesign's book tool, and generate a single PDF file.
That's all the printer gets...they don't get my ID docs.

    peterpica,
sorry, what I ment is that I did not experience any problems while working on the document. Just slowness, but that was because I was working on a Cube 450Mhz

Didn't know there was a Book tool! I will try that, it sounds exactly like what I need. I still have to ask the printer if they have a preference, but I like that Book idea.

    Thanks to all.

Keep in mind that the book is limited to 100 documents and there is no way to synchronise master pages between one document and another. The book feature is mainly for style synchronosation and pagination (table of contents and indexing, too, if you need that).
