I just had this problem on another Mac at work. The person had saved the art to her desktop. She has system 9.2.2 but she also has a hidden desktop.
She was placing her file into Quark 4.11 so when resaving the AI .eps file it gave error message file in use. When we closed Quark we could save the file. But when we reopened Quark to replace the file it said wrong file type and we hit replace anyway and it said file not found.
We fixed this by putting her work into a folder on her hard drive.

I too, have this issue:
Workflow:
Dual G5, OSX 10.3.3, Ill 10, saving to network file server as Ill 8 file (.ai format)
When saving (Cmd-S method) files to Ver 8, Ill generates a temp file, and then reports:
Can't save the illustration. The file couldnt be found. ID = -43
I have this problem for all saves of .ai files as ver 8 or earlier. I have NO problem saving .ai files later than 8.
My workaround is simply to Save (Cmd-S) twice. During the first save, my file disappears and is replaced by the temp file. (The filename in the open file's title bar dos not change) The second time, there is no conflict so a new .ai file with the proper name is saved. I then go into the server and delete all the temp files that accumulate.
Save As will work, but I need to rename the file, and anyway, the next time I have to save, the whole problem is repeated.
