Characters missing from ai inside a pdf

Hi

We have recently made the switch to Illustrator CS from ver 9 (along with the other cs products). We have started converting ai files of maps we use, updating and saving, placing into InDesign CS and postscripting and distilling through Acr6 pro. We have found that some characters are missing from words within the ai, when viewed in the pdf. By going back into the ai and changing the tracking from auto to optical, then re-saving, distilling etc, clears up the problem. Are we going to have to do this for all converted ai's? Or is it something else we need to do when converting? Also the missing characters doesn't happen to all text boxes in the graphic, just one or two.
Subset fonts set at 100% when saving ai, and distiller job options are press standard.

We have also been getting letters swapping, for example a 'j' became a 'v'

Changing the subset fonts to 0% sorted out the problem, is this the best way to solve it?

We have been having the same problem exactly. We have tons of ads made in either Illustrator or Indesign and when we write the final In Design document to Postscript and distill it through AcrobatPro 6 there are letters missing (especially character glyphs like bullets).
NEED HELP FAST. I'll try setting the tracking to optical.

What happens if you save to PDF straight out of Illustrator CS?

I have tried to re-create the problem, but I won't happen. As it only happened on some files, I guess I will have to wait untill it re-surfaces again, and re-post.
