you can't drag copy osx and have a bootable system in osx, let alone
    from os9.

    get carbon copy cloner. <http://www.bombich.com>

Then what is the logic behind this? The OSX-volume was HFS+, the backup volume
as well. OS9 is able to cope with the file system. So I would expect all the
files being there. Is it a matter of the proper place on the harddrive?
    What else could it be?

os9 doesn't understand unix file permissions and copying it in os9 will
copy the files but not the permissions. furthermore, there are a lot of
invisible files which may or may not be copied depending how one does
    the drag.

Possibly hidden files were not copied over and/or
files that were in use by the OS.

I am quite sure that I did it the proper way to include invisible files.
As with the permissions: if this is a feature inherent to HFS+, then you might
be correct. If it is something that OSX implements on top of HFS+, which
is more likely, there is no reason why they shouldn't be copied as well.
