So does this mean if I use process color with transparency, I don't have to worry about the simulate overprint option on & turing on overprinting in the RIP whether I print native InDesign file from separations or composite device print?
Are these things that I should consider only under the spot colors w/ transparency effect?
But since spot colors will be converted to CMYK if I use simulate overpint option in compostie device print, is there any way to keep the effect and PMS color?

Yes. The way to do it is to use a RIP which implements overprinting, and is not set to ignore it.
