You seem to have answered your question - it's a Quark issue ?
It seems that *maybe* Quark has changed the overprinting in the images -
possibly turning them to overprint? Were these images CMYK / Greyscale?
To give us more to go with - post the PDF (before and after) on an FTP
or web server somewhere ...

As far as I know the original graphics were CMYK. In Quark I usually have the Overprint eps black option checked, could this be the problem?...in fact I suppose that leads me to another query. I have also noticed on the printed mag job that there is some colour showing through certain black areas. The colour showing through the black are from blocks of colour that are behind the back blocks?
I know that its sometime a little difficult to determine a problem without an error file or something to look at but Unfortunately I dont have access to an ftp or web server at the moment, hopefully I will sort that out sometime soon.

Simon, Quark's handling of placed pdf's is flaky at best you would be better off doing a save as on your pdf to eps format and placing that. eps is passed to postscript from Quark untouched your pdf uses a rather dated pdf library to look up.

Thanks Mark, hopefully I wont have anymore problems with Quark because Ive just made the switch to InDesign, Im not really sure why I havent before now but Im definately glad I did

Simon, the placing of pdfs in quark has been a big issue at least your move to ID will give you far better support for this file format in your worfklow. I still have to use quark and as a rule stay well clear of this format if you want predictable results. The versions of pdf that it supports are always more than one behind adobe.
