IDD + embedded illustrator with transp. - Frame artifacts appearin output

You need to make sure you're not mixing CMYK and RGB. You need to set
your transparency blend space to CMYK and your output to CMYK.

As for your export settings, I would stongly encourage you to export
with Acrobat 5 compatibility and let the PDF be flattened later on in
the process.
