Onur:
If the application is in a truly different virtual directory, you cant. The
applications domains are different, and you cant gain access to different
application domains.
However, you can create a new webconfig file that can override any settings
from the parent directory. Note, however, that if your hosting company's
machine.config files do not allow manual overrides of the parent config
files, you are kind of out of luck.

Is it possible to...
I have a html page made, and in a table i have 2 columns, one has a list of
work, each description of work is a link, I want them links to display an swf
file that is in the next column.
Now I've thought of two ways this can be done, either have a collection of
swf's and the links tell the page which one to show.
or
The best option would be to put labels in the flash movie each label is a
different bit of work, and then get the links to target its relevent label.
Now is it possible for any of these theories to work or am I wasting my time?

That's really depends.How do u want the flash movies to appear? when you hover over a certain link or in just a loop?

The flash movie will be set up with frames, each frame will have a stop action
on it so that the movie remains static on that frame, then when the user clicks
on a link in the html page it loads the relevant frame.
If I cant do that then I will have it so that the swf will be static on one
frame and and the links in html will link to another swf which i will want to
load in place of the currently visible swf
