Hi sam,
For your vector artwork in which some of the white objects disappear when flattening, before flattening the artwork select one of the white objects that you know will disappear and check its attributes in the attributes palette. It's not set to overprint, is it?

As far as colorizing a grayscale image...
Embed the image. Put an object filled with the color(s) you want in back of the image. In the Transparency palette menu, turn on New Opacity Masks Are Inverted. In the same menu, Make Opacity Mask.
