many nested layers cause instability?
I am working on very complex maps involving hundreds of layers at the top level but probably thousands when you consider the nested ones.
Essentially I am reducing the number of layers at the top level by using the "Collect in New Layer function". As I do this the documents become more unstable, take up to 15 minutes to save and exhibit other strange behaviors.
Has anyone experience this kind of issues with layers?

I've seen enough instability with the layers palette over the last three versions that I tend to set them up once and leave them alone.
That doesn't exaclty confirm your problem. But it shows the result of a persistent bug -- many people start avoiding whole sections of the program, afraid they will hit some crash-prone line of code.

The Layers palette really needs to be improved to work effectively with very complex documents - especially maps. But what you're doing should not be slowing things down the way you describe. Are you saying that if you leave everything as top-level layers, you don't experience the slowdown? The slowdown only happens when you combine layers?
One thing that will help is to turn off the layer preview.
