I can find the %%EOF using Notepad, but if I edit the file and save, the file is not longer a PDF.
What program can I use to remove everything that does not belong there?

You can use Acrobat.
Open the PDF, make your changes, and do a "File/Save As."

You need an editor capable of preserving the binary data in the file.
I use Visual C++; Mac users swear by BBEdit.
