missing text boxes in pdf

i've got a problem.
i've made a book in InDesign CS on Win XP. The layout is quite difficult so i've made many masterpages with master-masterpages. and now the problem appeared: when printing or making pdf, some text boxes placed in masterpage disappear. i tried to override all the masterpage items and there were no more problems, BUT overriding changes the layout slightly. then i tried to open the document on macintosh and export as pdf, and everything was OK. i tried on another Windows XP - the same problem.
does anybody have any idea, what is going on here?
