Have you tried deleting your Acrobat preferences? Then repair permissions.

I've tried to repair permissions, but it seems that the issue is not a problem, but the feature...

I have no Earthly idea if this is anyway related to your problem. but since Acrobat8 thay have added a feature called marking Pen. where you can mark lines in a PDF like your taking a yellow, red. or green marking pen and manually marking a paper document.

do you suppose it is related to that?

You didn't link to a PDF that has this issue. You say it happens to ALL PDF's. Do you get all your PDF's from the same place? Have you tried opening a random PDF from a site you've never visited?

I don't use Adobe Acrobat 9 web browser plugin, but I open my pdf's in Adobe Acrobat 9 application itself...

Hey do as jon say upload a copy of a pdf some where and let the big boys help you.

If your scared of letting out company secrets just create something with some nonsense in it or something of no value.

The orange stripe is probably the text input interface of the automatic keyboard layout switcher called RuSwitcher.
