What do you mean by this and what are you doing exactly - are you opening a PDF in a web browser, from an email...?

Any time I attempt to open a pdf, from within a browser or email, it opens as embedded.

I am sorry, but I still do not understand this statement - maybe it does not cross the Atlantic well!
What you say it opens embedded what exactly are you doing - and what is the result? If you click on the attachment icon in your email client, what happens (other than "it opens embedded") and when you click on a link in your browser what happens - do you mean it opens in Acrobat rather than the browser?

Yes, it opens in Acrobat, not in the browser and indicates at the top - Adobe Acrobat Embedded File.

I have the opposite problem. I am using Reader 5.0.8 in Unix. I have deleted all the plugins I can find but cannot get the browser to invoke the Acroread OUTSIDE the browser no matter what I do. Many help forums suggest that in Acroread>Preferences>General>Options I should disable Web integration option. This or anything like it does not exist in the Unix version of Acroread 5.0.8.
Would appreciate any suggestions.

It is bad manners to jump into someone's thread with an unrelated topic! You should wait until someone replies to your original post or better still, post in the Reader forum where there is a greater chance that someone actually uses Acrobat Reader in a Unix environment.

I have not seen this Embedded PDF message before.
If you open a PDF from an attachment to an email or from from a internet Email account then it would be expected that it opens the PDF in Acrobat rather than the browser. You have a lot less functionality in a browser than you do in Acrobat. if you are trying to do this to save time waiting for Acrobat loads, it will still ahev to load even if you open it in a browser.
You could change the file associations so that a PDF saved locally would open in Internet Explorer but my question would be why on earth do you want it to?

Right-click the link to the PDF file on the Web site, and then choose Save Target As from the pop-up menu.
