Just click on Illustrator in the Format box when the window pops up.

We had the same problem here, and although I don't really like the fix i discovered it seems to work... Click the button that always appends the ".ai" at the end of the file name. It makes it seem like the PC, and takes up 3 characters, but ever since I added the .ai, I've never had a problem with the random PDF file.
