It may sound odd but it gets on the average of 250,000+ pages ripped a month. Seeing how we get PDF files from every direction possible this has proven itself to filter out problems early on in the process. Problems that preflight software will not point out are often discovered by this before we ever make an attempt to send the file to a rip.
So if you have any thoughts to what can be done to get around this in a production environment I would sure like to hear it. Short of going to an earlier version or splitting the file into sections nothing seems to work.

Do you let the file process completely before distilling? It sounds like the file is being picked up out of a hot folder before the export process is finished. Is this being done by script? If so you may need to insert a delay to give the file time to process.

No. The file is saved to the desktop and then dragged to distiller.

Have you compared the two .ps files for differences? An app like BBEdit has a compare feature.

They have a huge list of differences in text wrangler. The biggest difference I see is the file saved from 7 is about 11 megs smaller than the one saved from 6, with virtually identical settings. Both have a eof line so the app thinks it finished, it didn't just stop midstream.
Otherwise it is sortive guesswork for me to know what to look for in the comparison.

Largely the problems will revolve around fonts. All will be fine as far as embedding is reported. Then when a file rips the font will act as if it is not embedded and fail to rip. By saving as PS we have found that it either clears up the problem or does not allow us to save the PS and we investigate deeper. Other problems related to OPI are helped as well.

Have you contacted AGFA about this? It might be an issue with their
older Apogee Series III RIP? Also, are you using any fixing within
Enfocus Pitstop?

Yes, it may be an issue in series III rips as to how the fonts are handled. Older or not it is as updated as it can get short of moving to Apogee X. Which does not yet support our need for larger 32-up style impositions. So without that we are where we are.
Some fixing does take place using Pitstop. Largely related to color space. Mostly it is used as a report tool.
All this aside I'm still not able to save a complete PS file from Acrobat 7. That is what I want to be able to do as I have done since version 4.
