Hi Jamie:
I'm having an identical problem with my HP 1100. The resulting Adobe file is always short by about 1 inch or so. If I scan the identical document into the HP Document Control software, I get a complete scan. Indirectly, I can save that scan and them import it into Adobe 6.01 without any problems, but it's a hassle.
Did you ever solve your problem, and if so how?
