Small Nit - Converting To Paths
A little brain fried here....
Can anyone think of why converting to paths should reset the transparency of
an object to 100%?

Sam,
Indeed if you change the "Layers'/Objects'" Transparency it indeed is
reset to 100%. However, you may also want to try out setting the
Transparency in the Fill options. In the Property Inspector there seems
to be no option for that, so you would have to:
- click the Fill box in Tools panel
- and then click 'Fill Options'
- whereafter you may set the Fill Transparency manually.
Now I know that this technique involves you to choose a texture aswell
and this may not be what you want. However, you can also quickly make a
transparent texture and drop that in your Textures folder.
You can make such a texture by drawing out a rectangle with:
- no Stroke
- and no Fill
- in a 96x96 Canvas.
Choose the Transparent texture and set the Transparency to say 40%.
Converting to paths now does not reset the Transparency/Opacity.
This is a nice workaround, although clumsy compared to the
Layers'/Objects' technique.
You may consider filing a bug for this Sam.

I suspect that when they wrote the piece of FW that does this, they probably
forgot to copy all the properties over. You could probably confirm this by
looking at the js in the history panel. Then you could write a command that
does it correctly.
