We are also having a similar problem at our paper.
We create an ad in InDesign, PDF it, place it on a page template. It appears fine on the screen, prints fine on the laser printer, may even print fine at the Image setter. That same PDF could be a straight pickup, placed on a page, appears fine on screens, proofs fine on the printer, fonts are embedded, sent to press and printed. Then we discover this week letters have dropped of the ad "y"s may replace another letter, etc.
This happens so randomly. Not always the same font, not always the same ads, can be the same ad fine one week but not the next.
Very frustrating.
At this moment I can't remember exactly what we use at work. InDesign CS, most of the time we print to post script, then distill with distiller, I believe to Acrobat 4.
We do export to PDF from InDesign, but I'm not sure if we have problems with those as well - I think possibly we do.

Same problem,
We are a printing company using a PDF based workflow called Apogee.
Logged a call to our supplier and this seems to be due to Illustrator files dragged straight to InDesign. Files have to be saved as eps and placed using the "place command".
That file is also previewing differently from one computer to another, really weird and worrying as 90 per cent of the files we proof are PDFS !

The most likely cause of this is that some Macs have "overprint
preview" selected and others don't. You need to decide what setting to
use and be consistent across all your Macs.

We are aware of the overprint preview thing, tried both and it did not solve my problem the two computers are still previewing differently !

Also check the "view large images" option; the proof colors setting.

It would also be helpful to know the versions of Acrobat on-site which
are incorrectly displaying PDFs with overprint preview enabled.
Please ensure that all displays are actually using Acrobat - not the
plug-in through a web browser since there is a bug here with version 7 ...

We have the same problem but have quark instead of InDesign.

OK - so how was the PDF generated ? Printed to Distiller or Exported to PDF?
Only that exported PDFs from ID2 and CS will by nature convert all fonts
to a double-byte format which can cause issues on out-of-date RIPs ...

The pdfs are generated from Quark 6.5, the illustrator files placed within them are anywhere from version 8 to 10. We don't have CS yet.

Open the PDF - hit COMMAND-D and then tell us what the PDF Producer is ...?

Thought so ... naughty little internal producer from Quark ... this data
did not go any near Adobe in this case ...
But you're confusing things here - you stated the original advert was
created within InDesign? We know you can open Quark 4.x files in
InDesign - but not the other way around ..
You might want to send me the files in question ...
